That'll change the apparent shape of the sweep which changes the audible quality of the sound quite a bit, although with shallow depths, you won't notice so much. What might make a difference in that part of the circuit would be how the modulation is applied to the clock.

The clock won't at all, and the BBD might a little bit, but not much (after all, the whole point is that we hope what comes out is what we put in). Plus from what you say, it sounds like they used a different clock and BBD, although that won't affect the sound much. You could change a few values and alter the voicing significantly.
It's quite possible for the circuit to be very much a direct copy and yet sound completely different.
